Zero Mission was never released on 3DS VC. You’re talking about Fusion.
Nintendo has had a hard time getting the VC features to work on the 3DS with GBA games. That’s why the Ambassador GBA games don’t have the VC features. For whatever reason they can get them to work on Wii U so that’s why they’re releasing GBA on Wii U.
